Van Dijk headed his side in front in the 51st minute from Gravenberch's cross, but Nakamura stunned the Dutch with a right-footed finish just six minutes later.
Gravenberch then bagged his second assist in the 64th minute, finding Summerville in the box.
Summerville bent the ball past Suzuki with a wonderful left-footed finish that looked to have sealed the points for the Netherlands.
But Japan had other ideas, finding a last-gasp equalizer in the 88th minute from Junya Ito's corner, which found Ogawa's head.
He then nodded the ball to Kamada, who headed it past Verbruggen and into the Dutch net.
The Netherlands recorded 0.79 xG, while Japan registered 0.54.
Ronald Koeman's side now prepares to face Sweden in Houston in six days, while Japan faces Tunisia a day later in Guadalupe.
